Is there a way to track game progress, such as percentage?

I currently have Chapter 1 and am about to install chapter 3. I would like to at least see which missions I have completed and how many missions I have yet to complete.

You can see the missions you've completed by looking at your main map. A mission area that you've been to will show as a shield. If it's flashing, you haven't completed it. If it's got a sword going from upper left to lower right, you've done the mission. If it's got a sword going from upper right to lower left, you've done the bonus. If it's got both, well, you know.

You can also look at your titles (press H). The "protector" title will show how many missions you've completed with the bonus. (mission only won't count there)

When you get Nightfall, the icons on the main map are different. 1 sword means you've done the mission, 2 swords is the expert level and 3 swords is the Masters level (which is the equivelant to Mission+Bonus in Prophecies)

There are 25 missions in Prophecies and 20 missions in Nightfall.
